The School of Marine Fisheries and Technology (SMFT) is a distinct degree-granting school of the University with both graduate and undergraduate degree programs, namely: Doctor of Philosophy in Aquaculture, Master of Science in Aquaculture, Bachelor of Science in Fisheries, Diploma in Fisheries Technology major in Aquaculture or Fish Processing Technology. The school has been recognized as the Center of Development in Marine Science from 1998-2001 and the Center of Excellence in Fisheries from 2016-present by the Commission on Higher Education. Furthermore, SMFT is also identified by the Commission on Higher Education as the National University and Colleges of Fisheries for Region X under the National Agriculture and Fisheries Education System. The school graduates continue to perform well in the licensure examination for fisheries technologists by the Professional Regulation Commission, consistently attaining passing rates above the national passing rate. The school has forged academic and research linkages in local and international industries and educational institutions through the years. Those linkages provide our students with various opportunities and result in well-rounded, holistically developed, and job-ready graduates.

The College of Marine and Allied Sciences (CMAS) is a degree-granting unit of the Mindanao State University at Naawan, both for graduate and undergraduate programs for Marine Science and undergraduate program for Information Technology. The three curricular programs offered by the College were under the College of Science and Environment (CSE) before it was renamed the College of Marine and Allied Sciences (CMAS) in June 2022. The three departments, namely, the Department of Marine Biology, the Department of Physical Sciences and Mathematics, and the Department of Information Technology, are each headed by a department chairperson. The Department of Marine Biology offers Ph.D., MS, and BS in Marine Biology. A Graduate program coordinator heads the graduate program offering, while the Department chairperson supervises the undergraduate program. The Department of Physical Sciences and Mathematics offers service courses. In contrast, The Department of Information Technology provides a BS in Information Technology. In 2016, the Commission of Higher Education (CHED) recognized and awarded the College of Science and Environment as the Center of Development in Marine Science.

The College of Agriculture, Forestry, and Environmental Sciences (CAFES) primarily aims to teach science-based and practiced agriculture, which would be an excellent opportunity for Naawan and its vicinity, where most communities rely on farming as a primary source of livelihood. Also, children of the families in these places can be motivated to enroll in agriculture and forestry. The College offers academic programs: Bachelor of Science in Agriculture, major in Agronomy, Bachelor of Science in Agriculture, major in Animal Science, Bachelor of Science in Forestry-General Forestry, Bachelor of Science in Forestry major in Agroforestry, and Bachelor of Science in Environmental Science. Throughout the years, CAFES has produced several licensed agriculturists, foresters, and environmental science practitioners in the Philippines who are now leading as front liners in various regional and local agriculture, forestry, and ecological sciences offices.

The College of Business Administration and Accountancy (CBAA) is a degree-granting unit of the Mindanao State University at Naawan for undergraduate programs in Accountancy, Business Administration, and Hospitality Management. There are three departments, namely, the Department of Accountancy (DA); the Department of Business Management (DBM), and the Department of Hospitality Management (DHM), each being headed by a department chairperson. The Dean heads the College.

The College of Education and Social Sciences (CESS) is headed by a College Dean and two department heads elected from among the college faculty to manage the two departments, respectively. The two departments are the Department of Secondary and Elementary Education (DSEE) and the Department of Social Sciences and Humanities (DSSH). The CESS offers three different curricular programs in the Secondary, namely:

  1. Bachelor of Secondary Education major in Sciences
  2. Bachelor of Secondary Education major in Mathematics
  3. Bachelor of Education major in English
  4. Bachelor of Elementary Education

The Department of Social Sciences offers service courses to six (6) schools and colleges, providing multiple programs on campus. In addition, the Integrated Developmental High School (IDS) is a laboratory high school for the College of Education and Social Sciences. It is composed of the Junior High School and the Senior High School.
